水中通常存在的细菌大致可分为三类：第一类是天然水中存在的细菌。普通的是荧光假单孢杆菌、绿脓杆菌，一般认为这类细菌对健康人体是非致病的。第二类是土壤细菌。当洪水时期或大雨后地表水中较多。它们在水中生存的时间不长，在水处理过程中容易被去除。腐蚀水管的铁细菌和硫细菌也属此类。最后一类是肠道细菌。它们生存在温血动物的肠道中，故粪便中大量存在。水体中发现这类细菌，可以认为已受到粪便的污染。致病性肠道细菌有沙门氏杆菌(伤寒和副伤寒菌)、志贺氏菌(痢疾菌)和霍乱弧菌等。
